Yes, you will have plenty of time to make that connection. After you exit immigration and customs, follow the signs to the AirTrain. If the AirTrain is running normally, you can take any train the comes (the inter-terminal train, the Jamaica Station train, or the Howard Station train), any of which will get you to Terminal 5.
