There are two uses that I can think of:

1. For international flights, one could have a "gateway" stopover at either of the two North American cities served by the flight; and

2. If redeeming BA Avios for award travel on AA, BA charges for each flight. Booking connecting flights, as opposed to a "direct" flight, will often result in paying more Avios for the award.
