ITA Matrix Search: http://matrix.itasoftware.com
You can sometimes see flights, fares and detailed fare rules that may not be reflected on an airline's website. Please read the thread for some tips and tricks, screen shots, etc.
A related thread, ITA-Matrix-PowerTools - Userscript for Orbitz/DL/UA/AA/BA/CZ/IB/LA/LH/LX/TK, discusses a user script which is maintained by fellow flyertalk members to enhance the already powerful Matrix of ITA Software by providing new features and booking links.
Additional details and tips on the use of ITA's advanced routing code feature can be found in the following long-standing Mileage Run Discussion threads:

ITA Matrix Display Issues
Hi,
as of today the ITA Matrix results are shown in a weird way to me. The time graphs/bars for the flights all seem to start at the same time early morning. The graph's arrival times are all over the place.
None of that correspondends to actual fight times.
When I choose to have all details shown, the problem gets solved for some flights but not for all, and not for all pages of search results. This way the engine is of limited use.
Does anyone else have that problem or it is just my computer?

Everything works for me except the selected flight display is displaced a little to the right and cuts off a few letters.
Happens on my iPhone 3Gs (iOS 5.1) and my earlier version iPod.
Just an annoyance and I reported it to ITA. Maybe Google is "improving" things.
Cheers

My ITA software times out after a specified period of time (60s) and only returns what its found so far.
So once you put in more than a handful of cities, youre actually not getting the full universe of flights back, youre only getting a subset of what was found before the timeout occurred.

They have fixed it, at least for me.
However, now I can't search for trips with more than 1 stop. I can only choose "non stop" or "max 1 stop". The other options (unlimited, max 2) are greyed out. Anyone know why? Is there a work around?
