It just doesn't make any sense to me that the new configs are doing the short haul routes like HKT/CNX/NRT/HKG, and the older configs are flying 12 hr routes like MAD, when it should be the other way round.

indeed - they probably dont know et what is going to happen to this route in general as there are rumours that they might drop it due to poor booking forecasts from Euro-crises hidden Spain.
But re domestic or short haul operation: this is probably due to "aircraft rotation" which means: after a longhaul flight to/from Europe the same aircraft is next flying a short rotation (including BKK-NRT-BKK which comes after CDG-BKK and is followed by BKK-CDG). Thus they can use their aircraft at its best. (And what concerns the A380 use on HKG and SIN-routes: this is on a temporary basis for "aircraft familiarization")
