If I read the fare rules correctly, it's a 12 months ticket, and stopovers in BKK each way is FREE.

I also see the same for FRA.

LHR & FCO are at 1900EUR.

ARN & CPH are at 1850EUR

Looking to position myself from SYD to KUL to take advantage of this fare.

Wondering if this will be permitted - on the way back (from FRA or CDG) - if I can do a stopover in BKK (seems permitted) but then not use the BKK-KUL leg, as I might use United award redemption from BKK-SYD on TG.

Anyone know if that possible?

It's possible but not recommended. Skipping a leg is always risky - you may not get mileage accruals and then there is checked in bags etc. Having said that , there are people you do this regularly.

After seeing this, I went to play around with Thai's website, and I found a KUL-ARN fare under "Royal Silk Combi Flex". This involves a short sector in Business and the longer sector in Premium Economy. The fare basis is "JUYEYMYE". Would this considered a J or U or mixed JU fare?

Just checked several dates KUL-CPH/ARN/OSL can get as low as $1135 with Mastercard (look at Malaysian site's offer segment); this is J+"PE" (lie-flat) of course.
