yeah, i was going to suggest that too, but the OP stated that he has a single entry visa.
Not sure if this would work, but if the OP could get the US embassy in Taiwan to issue him a tourist visa , then he could:leave US with his US passport, enter China--TP--China with his Taiwanese pp, again, use the US pp for the last leg.

Because the arrival time for CO99 to HKG is usually 1900 - 2000pm and I have to wait for awhile for the next flight to TPE and by the time I finally arrive to TPE is almost the midnight.

But my arrvial time to TPE from JL647 / CI101 is approximately 1800 - 1900pm,that is why I dont even want to try HKG.

I go to Taiwan very often so if I can find out alternative routes then it is a benefit to me,but now since I wont get multi-entry on my China Permit either then I will still have to stick with my EWR-NRT-TPE.

I hope the EWR-NRT-TPE schedule works out for you.
On the other hand, can you do EWR-PEK-TPE-PEK-NRT - "EWR"?
Enter China with your crew visa, on the way back, just tell them that you are going to Tokyo with your Taiwan PP. There is a 90 days visa waiver for Taiwanese nationals.
