IIRC in high season Villa d'Este and Bellagio organize some day trips for their guests, including boat trips along the lake, depending on the day of the week. The advantage would be that the boat leaves from hotel grounds, so you wouldn't waste time in traffic jams around Como, etc. You would contact the concierge for information, but I'm not sure how far in advance these excursions are scheduled.
