I have a flight that is is booked on JL006 from NRT-JFK which is ticketed under an AA codeshare flight in discounted economy (I think L or M). Now, I know that this flight has the new premium economy class but neither my travel agent nor calling JAL reservation gave me a clear answer as to how I could upgrade this flight to premium economy (also this is part of a multi-carrier, multi-stop itinerary.)
Does anyone know what the exact procedure and cost would be for such upgrade? Would upgrading at a gate be possible and if so, is there a flat fee?

I do not believe JAL does paid upgrades at check-in counters, let alone at gates, even when they have vacant seats. At least not for international flights. (For domestic flights JAL does this, but it is not relevant here.)
Upgrades at check-in counters or gates for international flights may happen if you have requested stand-by upgrades beforehand, but you need to use your JMB miles or upgrade certificate, not hard currency, if your request clears.

If you would like to upgrade your seat with JMB miles, you should upgrade it to business class. I don't see much difference between eco and pre-eco.

Well, obviously it depends on how full the particular flight is. I've only done it once, I waitlisted for 5 months and the upgrade never cleared so I did it at the check in desk in Chicago. It sucked that it cost me 5k more miles but it was worth it to me, Y was full on that particular day.
