Crews absolutely know. Pilots are also notified. Plus there's paperwork the crews get a copy of when law enforcement is carrying firearms on board.

You are thinking of a United States Marshal (http://www.justice.gov/marshals/) not a Federal Air Marshal (http://www.tsa.gov/about-tsa/federal-air-marshals).
