Pardon my potentially obvious question, but in the list that CO provided in the OP, are the fare classes listed in their old hierarchy, or the NEW one?

Both.
Higher the fare class, closer to the top of the list. Both sides.

Fare class "EN" is currently used for platinum bf awards while "o" is used for star alliance first class awards. So how does that work? will platinum still gain access to extra BF seats?

OK, so I just booked a trip in March to europe in the Q class through the travel agent my work makes me deal with sometimes, so I hope that the change takes place and I get 100% miles instead of 50%!
Dear Travel Professional,
Effective Jan 17, 2009, Continental Airlines will change the display order and letters of most of our Booking Classes. This change will apply to all Continental flights departing on and after Jan 21, 2009 and will cause virtually all Continental records to fall into the agency schedule change queue
...
Please note, from January 17, 2009 – January 21, 2009, any bookings made in I, O or E class will not be able to have a seat assigned until after January 21, 2009.
One reason for this major initiative is that Continental is upgrading its technology and revenue management systems. This change will provide better service and value to you and your clients. We sincerely appreciate your support during this Booking Class conversion.
The genius who wrote this letter forgot to mention what was being changed from what to what. But good to know anyway.
I think Scott made it pretty clear that the 50% EQM's isn't going away, so I expect this means post *A as well.
Since UA does upgrades so differently than CO I don't see how any sort of mutual upgrade agreement could be made short of UA going to complimentary upgrades (which would start a riot on the UA side).
I do hope CO does a better job than UA at implemeting the *A upgrade program. Its really not a bad program at all but somehow UA botched it on the IT side and never got it fixed. The top 2 fares are allowed for the upgrade rather than just full Y and some carriers like LO actually have a pretty decently priced 2nd tier fare to Europe (as well as a newly revamped biz cabin).
For the weekend of Jan. 16-19, we'll essentially be advancing most of the upgrades that would've otherwise been cleared at the three-hour mark (which is when EUA fills or comes close to filling the First Class cabin). Since companion upgrades are only offered on a standby basis, and are not part of our EUA upgrades, this is why I'm confident you're companion isn't any worse off.
I guess I picked an interesting weekend to make a trip to Vegas with the wife and play the "upgrade roulette" game... I haven't bothered separating the reservations, since I always seem to get yelled at that we're sitting in different cabins when the companion upgrade doesn't clear....

You won't get yelled at if you let your SO sit in the front cabin if the companion upgrade doesn't clear.
Strange Fare availability on ExpertFlyer with new classes
New fare classes seem to be appearing on ExpertFlyer, along with a new twist for the associated load number. Two examples for a EWRMIA flight next week, with legend from ExpertFlyer:
CO 238 0 EWR
01/22/09 10:15 AM MIA
738 AL DL ZL RL Y9 HC KC MC NC BC OC VC UC QC IL SC WL TC XL LC
"Fare Class A
Cabin: First
Seats: L: This class is closed, however the waitlist is open, please contact the airline"
"Fare Class: B
Cabin: Coach
Seats: C: This class, and it's waitlist, are closed"
This is something I haven't seen before, and I guess there are several ways I could go with speculating about this, but maybe another "expert" out there can shed some light on what this means.
-----------
Edit: After taking another look at this, it's clear that this is a transition thing until the new classes are fully loaded and operational. I'll leave the original comment though in case anyone else is confused about the same thing.

With Continental doing the system update there is one problem that I have encountered with the early running of the EUA's...
On flights were the first class cabin is filled by the EUA's (which is most routes) there are no available seats in which a first class passenger can be rebooked into. I noticed this when searching for availibity in first class to make a flight change on Sunday. The EUA's have already been run for everybody so there are no available seats even though it's a revenue first class ticket.
