JAL Mileage Bank - Upcoming flights – question

I have a number of flights coming up on JAL in late September.
Sep 26 KUL-NRT JL724
Sep 30 NRT-KIX JL51
Oct 2 KIX-SIN JL721
JL51 is considered an ‘international’ flight. Will I have to ‘exit’ Japan when I leave Tokyo and then ‘reenter’ a few hours later in Osaka? Will this cause any issues with Japanese immigration?

Yes, that's how the 'international' domestic flights are set up: you have to go into the international departure area to catch the flight, and then it drops you at international arrivals/transfers once you reach your destination. From what I understand you aren't supposed to take that flight if you have a stopover at both ends, so you may need to contact JAL and get your flights switched.
Are you staying in Tokyo and Osaka? If that's the case you should see about switching to HND-ITM or HND-UKB which are much more convenient to downtown areas.

According to the JAL website JL51 departs from and arrives at the international terminal. Since you have no connecting international flight it doesn't make much sense to fly out of NRT assuming you are staying in Tokyo rather than near Narita between 26 and 30 Sept. It would be more convenient to fly out of HND to ITM or KIX.

What did you mean by used an extra sector? How about NRT-ITM, would that waste an extra sector as well? It is another option if you absolutely have to fly out of NRT.

NRT-HND or ITM-KIX would count as a sector.

I would recommend calling JAL regarding this then. You are requested to contact JAL staff if you want to enter Japan at NRT when you have a NRT-KIX connecting flight.

*All passengers who wish to enter at the connecting airport in Japan are requested to contact Japan Airlines staff.

No problem.
When checking in for JL 51 at at Narita, tell the JAL staff that you are only flying NRT to KIX for the day (although the JAL person should know about it by looking at your itinerary). You will be given a document which is called Kokunai Kukan Tojo Hyo (国内区間搭乗票;Domestic Sector Boarding Pass) which you will need to show to the immigration staff at both NRT and KIX. (Yes, you will go through the immigration just like other international passengers at both airports. Just make sure you get this document at NRT check-in counter and show it to immigration officers.)
Also, as an international flight passenger, you will have access to a JAL lounge at NRT if you are eligible:)

eg: QF81 (SYD-ADL-SIN). If you're only going SYD-ADL, you get a domestic sticker attached to your boarding pass which you show to immigration at each end.

I cannot answer to this question since I am not familiar with Australian procedures, though it does sound similar.
Anyway, regulations may change at any time, so it may be a good idea to talk to JAL about your case.
