Spain/Portugal/Gibraltar - Ryanair visa check in desk domestic Spain flight

I'm Australian, I don't have a visa for Spain and I want to fly from Valencia to Madrid. I know I need to go to the visa check desk, but what do they actually do? Will I be refused travel because I don't have a visa?

They'll just stamp your boarding pass at the desk. They want to see the travel documents before boarding unlike other airlines which do it at the gate while boarding.

visa waiver program for 90 days every six months. However, I came over 18 months ago and never left.
