Online Travel Booking and Bidding Agencies - Best flight search engines for Europe / Middle East

I've been using kayak.com mostly, but for flights between western Europe and Israel, kayak only searches like 6 different sources.

Are any other sites better for this part of the world?

Well, those 6 sources search the vast majority of scheduled airlines (basically anything that puts fares into a major GDS) so I'm not sure what else you expect some other source to find. You could also check Opodo (www.opodo.co.uk) but I'd expect results to be fairly similar. Also, be aware that sometimes European Expedia sites (for example, Expedia.de) will have fares that Expedia.com doesn't have or vice versa, due to sales restrictions - might want to check both.

Finally, whichbudget.com is a good reference of LCC's that might help you identify smaller carriers that don't participate in the major GDS, so you can look into booking directly.

If you search on "budget airlines Europe" you get tons of responses. You can refine it a bit with "budget airlines" and the two cities in which you are interested at the moment.

There are some that list city and which airlines serve it. Just don't have one of the addresses in front of me at the moment.

For British / Irish I'd recommend http://www.flyography.co.uk It's an interactive map showing all low-cost airlines connections from all UK and Ireland airports with direct links to airlines.
