$1k for just activities is actually pretty good.
I surprised my girlfriend with a trip to Vegas for Valentine's day and had a roughly similar budget. We dined at Picasso in the Bellagio, which was fantastic and worthy of its two Michelin Stars. The tasting menu was $150 (I think that's a bit more than usual, since it was V-day, but I think it's usually in the $130 neighborhood.) GF got the wine pairing which was delicious, well-presented, and heavily poured for $90.
I can also recommend "Love" by Cirque du Soleil at the Mirage. I took others' advice and booked in the 2XX section which was great...close enough to feel "in the show" but high enough up to see everything. Those tix run around $115 each on sale.
Depending on how the economy is doing, some of the other top-tier restaurants may still have special tasting menus. L'atelier de Joel Robuchon had a tasting menu for only $79 in February, but who knows if that'll be around in June.
Another wife-friendly activity is the pool. If you want to splurge, get a private cabana and you and your wife will be treated like royalty. I believe this is in the $350/day range but others can chime in with more precise numbers. June is peak pool-time so you may need to reserve ahead.
Finally, for the best $$$-to-relationship-credit ratio, call the concierge before you arrive and have them have fresh flowers and a bottle of Veuve Clicquot waiting in your room when you arrive. It'll probably set you back something in the range of $150 but your wife will love it.

Any of the restaurants at the Wynn and Encore are a good choice. There are so many good restaurants in Vegas, you can't go wrong. As the concierge where ever you stay for thier recommendations and setting up reservations.
If your wife like's spas (and I'll bet she does) splurge for a day of relaxing treatments: message, facial, pedicure, manicure, etc. They have a package deals, try going to the Wynn or Encore websites for a menu and price list.
Not sure how much it costs, but a helicopter ride at night could be romantic.
Some may recommend doing the Eiffel Tower at Paris at night. Personally I think that's a waste after being at the real one.

I've posted this before so may sound like a broken record.
Dinner at Eiffel Tower restaurant (with a view of the Bellagio fountains) and after dinner drinks at Mix Bar atop Mandalay Bay. This will wow the wifey for sure.

Surely, a great choice. But the best view in LV is at the top of the Strat. I don't think it should be missed. The food and service make it a top choice.

I believe nearly all the Wynn restaurants have tasting menus right now, so you can save money there, but it can be a bit on the pricey side.. Alex is $95/pp. Yes, I know, it's nothing compared to their regular menu, but still expensive for those on a budget.
Also from what I've heard, avoid the Asian restaurants in Encore. If that's what you want, you're better off going off strip to some local hole in the wall joints.
If you're going for an entire spa treatment, Wynn might not be the best place since an 50 min massage alone costs ~$150. If that's the only thing she'll be getting then it might be worth it.

food, spa, good seats at a show - tons of good food choices, encore spa is supposed to be incredible, hopefully concierge can get some decent seats at a nice show
wing lei at wynn is extremely well regarded.
apparently alex does a la carte now. so you can do a la carte anywhere. also, guy savoy is the only place left that might enforce their required dress code.

Since you are staying at the Wynn, you should see Le Reve.

A spa day at the Wynn could cost you the whole $1K.
