How does check-in from a phone work?
Do you check-in on the phone and then go to a kiosk to print a boarding pass ... or does the phone act as the boarding pass?
If the phone is the boarding pass ... how does the TSA security checkpoint work? At least in my experience ... they mark-up the paper pass initially and then review the pass again after going through the metal detector (while my phone goes through xray).

For now, you will have to print a bp at a kiosk. CO is currently testing a program at EWR where you just show your phone to the TSA, and have it scanned by the GA's bar-code reader. LH is also testing this out in Europe at some stations.

The electronic BPs are much more prevalent than just CO at EWR. CO has it at 5 stations, DL has it, AA has it and more. The TSA has a scanner that reads the 2D barcode and displays the passenger name, travel date and airport information that is encoded in the bar code.
Delta will also let you board using the bar code on your SkyMiles card. They were moving towards that wholesale in 2000-01 and got derailed by the TSA's obsession with ID and the misguided impression that ID is related to security in some way. But I digress...
