I noticed that the SFO-BOS nonstop disappears beginning in early September. This is the second time B6 has changed the schedule on me, and I'm starting to get a little irritated.

Is this true? Or are new flight times just being uploaded and tinkered with?

Apparently yes. See this thread:

They end on 9/3. You can still jet BOS-JFK-SFO and BOS-OAK.

Unfortunatly BOS-SFO will be going away. Fares just couldn't come up enough to warrant keeping it. That and UA runs 757s, better economics, and has a very loyal customer base that I don't think we could crack into.

I had been on the SFO-BOS. I called Reservations and they put me on the OAK-BOS, but only after I politely complained. This is the second time they've changed the schedule on me for this flight, and while I'm happy they moved me to OAK-BOS, it's just one more thing that has me down on B6 lately.

Sorry to hear that but transcons are just not profitable in this fuel enviornment. Maybe if it starts to come down we'll see this flight reinstated.

Sure, but there should've been no pushback on the CSR's part when the customer asked to move to the remaining flight. While the carrier can choose to refund the fare paid and absolve themselves of any obligations that is not generally a wise move from a customer service perspective, and needing to be goaded into a reasonable alternate flight option is similarly unfriendly.
