Go see the Canal, but be prepared, it's big, but the ships move S-L-O-W!!!
Also, FYI you'll have to pay about $5USD for a "Visa" upon arrival at the airport.
Other than that, I recommend going down to the Marina here:

First of all: is it an overnight layover or a daytime lay over?
If night: then go to calle uruguay as it has a lot of bars, restaurants, clubs etc. Also the bar at the hotel decapolis is good.
If day: Panama canal is good, multiplaza mall and/or albrook mall for shopping.
Restaurants:
1. La Posta - must try
2. Ten Bistro - in multiplaza mall
3. The Market - steak house
4. Sake- modern japanese and sushi
If night: then go to calle uruguay as it has a lot of bars, restaurants, clubs etc. Also the bar at the hotel decapolis is good.

If day, definitely try for one of the half-day boat trips that goes through two of the locks. Great experience.
If you can't work out the boat trip, go to the restaurant/museum at the Miraflores locks. Interesting museum (history of canal), but really nice restaurant where you can sit and watch ships go through the lock below. Best show in town!
Agree on La Posta restaurant. Bar at the Bristol Hotel (5 minutes from La Posta) is a very mellow place to hang.
Multiplaza mall is definitely the best for shopping. Actually one of the best malls you'll find anywhere.
Cabs are cheap. So is food at good restaurants. Enjoy!
