I was wondering if any of you knew of any travel agencies, or websites that specialize in low cost airfare to manila? Im in the seattle area if that helps any. Thanks!

Google for any filipino grocery stores - or find where most of the filipinos in seattle hang out - manilatown / little manila or whatever it is called. Walk into any travel agency there ..
PR sells rather heavily discounted fares, but the big US airline going there is CO

Yeah the lowest fare I've found so far is through my local Filipino travel agency... But I'm new to this, so I do not know what PR and CO stand for, could you mind elaborating for me please? Thanks

PR = Phillipine Airlines. CO = Continental.

Don't forget NW/Northwest, which is more of the bigger US player into Manila w/ two 747 flights daily. With CO metal alone (no codeshares whatsoever), you'd have to make 3+ connections in Houston, Honolulu and Guam whereas NW is just Seattle-Tokyo-Manila. Would be nice for a segment runner, though I don't know about a returning balikbayan. ;)
To look further, maybe check out more in your local Filipino newspaper which should have some travel agency ads listed (here in Los Angeles, we have the Asian Journal, unfortunately I'm not familiar with what's published up in Seattle).
