I just purchased my ticket on Cathay Pacific (restricted economy) to Bangkok a few days before the bombings in South Thailand during Chinese New Year. Now that there are travel warnings about potential terrorist attacks in the capital in the near future, can I ask CX to let me get a refund without the penalty?

I checked CX's website, but I have not seen any annoucement made yet. I willl call CX, but I am guessing that the operator will just tell me that the company has not made any announcement about waiving cancellation fees.

There have been warnings about travel in Thailand for quite some time (although some governments have escalated the severity of their warnings). Bombs exploded in the capital on Dec 31/Jan 1 - and yet you still bought your ticket. I doubt Cathay will refund your ticket unless the warnings reach the level of "no one should go to Bangkok". However, airlines will sometimes let you apply the value of your ticket to future travel, minus a hundred dollars or so.

It depends on where you purchased the ticket from.. and you'd have to go back to them for advice.

There has not been any sort of formal warning to not go to Thailand at all so CX has to take a case-by-case basis on cancellations. But I'd say your chances are slim for CX to outrightly cancel and refund your ticket without any sort of penalty.
