Other Middle East and Africa Frequent Flyer Programs - SAA: checking luggage through on two separate tickets

I'm looking to buy tickets from Lusaka (LUN) to Antananarivo (TNR) connecting in JNB. If I ticket each segment separately (LUN-JNB then JNB-TNR) through flysaa.com I can save over $1200 by taking advantage of webfares.

My only concern is a somewhat tight (1hr 30min) connection in JNB. After ticketing, will I be able to link the two PNRs together? Will LUN be able to check my bags through to TNR?

You mean both flights are on SA? I would expect that checking the bags through would be possible. :confused:
Are you getting he lower fare through some special that is not available as a combination ticket?

Both flights have SA flight numbers. LUN-JNB is always SAA while JNB-TNR is either SA Airlink or AirMadagascar (codeshared with SAA) depending on the day.

Yes, I'm getting the significantly lower LUN-JNB fare as a web-only fare through SAA. Unfortunately, flysaa.com doesn't allow me to book LUN-JNB-TNR together as one ticket (because the region of depature for LUN-JNB (Africa) is different than the region of departure for JNB-TNR (South Africa)). My only other option to get both segments one PNR is book with SAA over the phone at a $1200 greater cost.
