Basically, AirTran(original) started up in 1993. AT was(and still is) taken at the time by Royal Air Maroc(don't ask why, just hit the 'I believe' button). So since they were based in Florida, they picked FL. FL was the old Frontier's two letter code, but when new Frontier started, it wasn't available. Hence, they picked F9.
