Does the time you check in have anything to do with your chances of being upgraded from overbooked Y? Early or late?

No.

In addition, "check-in online does NOT affect your chance of being upgraded" either. (excerpt from one of earlier Club Magazine)

I've received operational upgrades on CX from coach to business class both when checking in 24 hours in advance and even one time when I checked in 20mins before departure. I was sure they were going to tell me it was too late, and instead I wound up just barely making the flight and being upgraded to business class.

A lot of upgrading also gets done at the gate, so if you've already checked in and you're a premium flyer earmarked in their system for an upgrade if available, you'll simply have your boarding pass exchanged and pulled when you board.

That's true! I'm always praying when I see those boarding passes lying face down. I say "I hope it's me, I hope it's me..." as I move closer and.......!

Sometimes get op-up in the lounge. I always hope for my name to be called on the IC. "Mr. ************** on CX flight ***" and I say *YES!*, get up and.........

Other upgradings are done at arrival gates for connecting passengers.
In my case of flights BKK->HKG->LHR on C, BKK checkin agents issued upgraded F boarding pass for BKK->HKG, and C boarding pass for HKG->LHR.
At arrival gate of HKG, my name is displayed on the card, and an agent handed F boarding pass of HKG->LHR to me.
