I know about BankDirect and it's AA rewards. But AA isn't in the best of financial shape and I'm wondering if there are other banks that give mileage rewards for checking or CD accounts for other airlines.

While you might not be interested in AAdvantage Miles, there is an alternative to BankDirect.
UFB Direct Bank offers some AAdvantage miles for opening an account with them:

As far as American not being "in the best of financial shape", I don't think you should worry too much about possibly losing AAdvantage miles.
The American Airlines AAdvantage program was the first public frequent flyer program and is the AAdvantage Program is quite a revenue generator for the airline.

Citi has a couple AA offers for opening checking and also some for TY points.
