Certainly for BD op flights on a BA code to/from MAN you cannot check-in online on the BA or BD Website. You need to be at the airport at T-45 for a regular check-in. I've yet to see if the kiosk will work.
Good news - if you have status on BA you can choose your seat via the exec club telephone line in advance, so turning up at the airport and finding yourself is 28E can be avoided.

I had the same yesterday. I started the check-in on the BA iPhone app and it didn't go through. When I logged from my PC I noticed one check-in was completed and ready to print. The other one wasn't. I couldn't as well check-in at the kiosk - only via an agent. But at least I flew in C ;-) (as all passengers I think...)
It is not just MAN. It is systemwide.

Apart from LHR I believe the other stations are still using bmi check-in system which does not synchronise with the ba online and airport check-in systems. As a result online check-in for these flights have been switched off until things have been sorted.

When I complained to BA about (in the context of no online checkin at BHD) this a couple of weeks ago they told me that it would be fixed during July" and that the list of afdfected check-in airports is:
Marrakech
Casablanca
Agadir
Moscow
Bergen
Hannover
Belfast City Airport
However, from the original post, it appears that this list may not be complete.

Due to the complex nature of the transition from bmi (BD) to BA flights, online check-in on ba.com is currently only available for BA flights departing from Aberdeen, Amman, Beirut (BA 8181 only), Basel, Hanover, London, Nice and Vienna.
For flights from other cities, please check-in at an airport desk.
We apologise for any inconvenience and plan to enable online check-in for other airports in the coming weeks.

Having to check in at the desk tomorrow for a 6.50 am flight is bad enough - but cant check in online for the ( same day) return - because cant check in the first leg ... ho hum .
Should I have paid £8 e/w for a seat?
Not looking forward to 28E

As BA silver you may be able to select your seat on the BA site. I flew MAN-LHR-MAN yesterday. From when I booked (a month or so ago) up until a few days before the flight, seat selection was not available. However, it was available when I checked earlier this week so I managed to snag some good seats.
No OLCI though. And no kiosk checkin at MAN. There were two desks staffed by BD labelled up for BA8000 flights to LHR only (and also labelled for Premium Economy and Business UK)
PS You'll also be able to checkin for your return flight at BHD

I think they might have this fixed now as you say as I could not change my pre-assigned seat on an upcoming what would have been the BD53 and is now BAsomething.
I went into MMB on ba.com and could change my seat from 1C to 1A and see the seatmap as well so looks like progress is being made.

Your booking includes a bmi flight that has changed to have a BA flight number and some elements of our service and policies may differ.
Online check-in is available if you are travelling from Aberdeen, Amman, Basel, Beirut, Hanover, London, Nice and Vienna only.
I've a MAN-LHR-MAN on BA Codes, all op bmi on 24/25 Jul.
I can change my seats in MMB, so no worries about 28E. As it happens, BA have preallocated me the closest available aisle to the front. One up on bmi, even though the middle seat block has gone.
This week, the next day return BP was spat out at MAN on checkin.

The seat selection online is working properly now for me at least (DUB-LHR flight next month) and I even got an exit row. It says that online check-in won't be available.
Seat selection showing for flights booked for next month also, albeit with many of the first sets of ET rows being blocked out still.
