Emirates Skywards - Flying Emirates, and Connections ?

For an upcoming trip I found EK to be cheapest. The cheapest flight means taking the Daily Morning Flight from JFK to DXB and connecting some 13 hours later for the 2nd leg (COK) of the trip.
I would like to know if I have to claim my bags once I land, or can I check it through? With a long layover, I figured I tour the city for the day and am wondering If I have to claim my baggage is there bag storage at the airport where I can leave my bags?

You should be able to check it all the way through to the destination of the second leg that you do not wish to disclose.

2nd Leg is COK. So I can clear customs and leave the airport and check in again without having to worry about my suitcase?

This service is available to:
First Class and Business Class passengers with a connection time until the first available flight of more than six hours and less than 24 hours upon arrival in Dubai.
Economy Class passengers with a connection time until the first available flight of more than eight hours and less than 24 hours upon arrival in Dubai, and who have qualifying tickets.

Not if you chose to delay your flight to reduce the fare. This only applies if the shortest possible connection is above the 8 hour rule

The first flight arrives in the morning and there are only two connection to COK. The first available flight is at 9pm and the second will be the next day at 3am.
I'm looking at booking it on emirates.com, but I read elsewhere accommodation depends on the fare class.. Is there a way to find it without booking a ticket?

The 2300 departure from JFK has a connection to COK that doesn't involve an 8-hour stay, so you will not be entitled to an STPC.

In Econ, classes U, B, N, M, W, R, E, Y should be eligible for STPC.
