I am flying into LGA at 11:30pm, and need to take the M 60 bus to the subway.

It may be better for you take the Q33. A couple of things, buses only run about 30 minutes apart after 11:30PM. Also, some subway lines close or are rerouted later in the evening due to maintainence and repairs. Go to mta.info to find out if the subway line(s) will be impacted for the day you plan to travel. The buses don't take bills. Also, if you use the machine, you can buy an unlimited pass, which depending on your travel plans may save you some cash. I don't think there are Metrocard vending machines in the other terminals - at least there didn't used to be; I almost always fly out of the main terminal, and I already have a card, so I admit I haven't paid much attention. There's absolutely no problem taking the bus/subway combo - at that time or really any other, for that matter. The bus/train will be filled with people. I've never had a problem, nor have I heard of anyone having a problem, and I do this all the time (as you can surmise from my handle on this site.) If you are lugging quite a bit of luggage, you will need to know that you will be carrying them up/down steps. Where are you going? Since the M60 could be running every 30 minutes, if the Q33 comes first, take that to the last stop which is 74th St/Roosevelt Ave where you can take the 7 train to the 6 (at Grand Central) or the E to the 6 (at Lexington Ave). The Q33 at that hour won't take more than 15-20 minutes. I would recommend instead that you take the M60 into Harlem, where you can make a connection to the 4/5/6 trains at 125th & Lex. From there, you can just take the 6 straight down to your stop. That would save a connection and probably make your life a bit easier. The bus stop is right outside the main terminal. Just walk out the baggage claim area and look for a sign that says "public bus to Manhattan/Queens" or something to that effect. The 6 is closer. Bad part about the 6 train, you seem to have to wait for it late night. Might take less time with the N and the longer walk. The shortest unlimited pass is for 7 days. Usually by midnight the taxi que has calmed down. Some of this is a function of airlines cutting late night flights. Now if the weather is bad and there are late arriving flights all bets are off. Taking public transportation is just as easy at night as it is during the day. People here have given advice. Manhattan above Houston is an easy grid.
