we have booked a 3 night stay at hong kong IC Grand Stamford in sept. It is showing on my account as a non-qualifying stay. We did book via the airline and yes the rate was cheaper but not hugely so, so I'm a bit surprised that it is showing as non-qualifying. Not a big deal I suppose, was hoping to get points, but at least as RA will get early check in, and upgrade.

are rooms booked via airlines considered to be non-qual nights?

As per the Priority Club T&Cs:

Limits on Points for Stays. Points are not issued for stays at the following reduced room rates (Non-Qualifying Room Rates; Non-Qualifying Stay): net wholesale individual and group rate, certain package rates, employee discount rate, friends and family rate, crew rate, special discounted contract rates, seasonal worker/crew rate, 50% travel club discount rate, travel industry discount rate, distressed passenger rate, Priority Club Reward Nights/Airline Hotel Reward rate, most rates booked through most third party web sites, complimentary hotel stays and any other rates not defined as a Qualifying Room Rate.

YMMV but the T&Cs are very specific.

I had a similar issue on the 35% discount page. Booked an advance purchase for HI Lancaster for a Friday night through PC Website, because the room was heavily discounted by the 35% as they were empty, although I had paid, it came back as a non-qualifying stay after contacting customer service they point out the t&c's and it as stayed for ever as a non-qualifying stay...

The 35% stays previously have been credited, however the last two booked on this rate have come through as non-qualifying, so maybe they checking more and more now?
