Other Asian, Australian and South Pacific Frequent Flyer Programs - Different PNR, same airline - through check in possible?

Hi,
I have bought two separate tickets in Malaysia Airlines for the following sectors:
Jakarta - Kuala Lumpur
Kuala Lumpur - Tokyo
So, my pnrs are different.
My question is, can I through check in my luggage and get my boarding pass for the second sector KL-Tokyo, in Jakarta itself, since I am flying the same airline?
Asking this question, because it will then help me decide whether I need to apply for transit visa in Kuala Lumpur. :)

Probably, yes they will tag bags through to Tokyo, as long as the connection time in KUL is legal. BP should be available as long as the KUL-TYO flight has opened in the computer system. It's ultimately up to the Jakarta staff, though. So check-in a bit early when they aren't too frazzled yet, and be really nice when showing both your PNR's.
In the event they don't/won't and you have to head through immigration to baggage claim to pick up/recheck: What nationality are you? Many nationalities don't need a transit visa in KUL but can be entry stamped in on arrival.

I have an Indian Passport and there is a lot of confusion regarding Transit without Visa on Indian Passport. The Malaysian Embassy in Jakarta are not aware of it (and they refuse to find out), while research on internet says Indians can get Transit Visa, provided they fulfill certain conditions (and I do).
Hence a lot of confusion and questions. :/

As per TIMATIC,
Passengers transiting only are exempt from holding a visa when:
Nationals of India arriving at Kuala Lumpur International Airport (KUL), holding onward tickets for a max. transit time of 24 hours.

Still, it seems the easiest thing to do would be to avoid check in luggage and try my luck for a One-Shot Check-In at Jakarta Airport, though mine is not a connecting flight.
They do have something called One-Shot Check-In, as displayed in MAS site:
