I am taking a trip to SEA with some colleagues for a Boeing conference at the beginning of May. Since it only cost me $50 to change my flights I've decided to spend the weekend in Seattle while my colleagues head back home. Basically I am looking for some advice as to where is the best place to say in the city (Downtown). I'm 23 and looking to have a relaxing weekend while seeing some interesting stuff before I head home for work on Monday. I'll be staying 2 nights and I prefer Choice brand properties as I have a preferred rate with them. I also will not have a car so proximity to whatever transit system Seattle has is a must.

since you posted on a weekend, everyone who knows what to do was probably out doing it. Or they're doing their taxes.

The only Choice hotel thats even close to downtown is the Quality Inn on John St. by the Space Needle...not sure I'd recommend it.
If you really want to stay "downtown" but not pay for a big name hotel, I'd suggest trying your luck with 4* hotels on Priceline. There are a couple hostels in town if you're really looking to save money.
As for things to do, its hard to give suggestions without some idea of what you like. There are tons of threads about Seattle activities in this forum that you might want to read through.
But off the top of my head ....

Seattle Underground Tour
See a Ball Game
Go Drinking in Pioneer Square/Post Alley
Wander Around Pike Place Market/Capital Hill/Waterfront

I booked the Hampton on 5th North and Roy. It's close to Seattle Centre which has the monorail. Free breakfast too!

No offense, but these are things I'd do with my family.
For 20-somethings, best neighborhoods to visit are:
Fremont (hipster capital of the world, think Brooklyn but more cool vintage stores and less rowdy bar crowd)
Belltown (if you like sushi, hit up Umi Sake House for Happy Hour; this is where the late night scene has migrated from Pioneer Square because Pioneer Square isn't really safe with all the bums that show up after dark; there are lots of great restaurants here, so just walk around -- it's a few blocks north of Pike Place Market on First/Second Ave)
Capitol Hill (our "Gay" neighborhood, but there are lots of bars and fun stuff for everyone to do; Dick's Drive-In was voted most "inspirational" burger in the country; across from Seattle Central Comm College at Broadway and Pine there is a lot of good cheap food: Genki Sushi, Yogurtland, Panera Bread); if you go North on Broadway, Samurai Noodle has great ramen, or Than Brothers has the best Pho in Seattle)
U-District (the area around UW can get kind of crazy, but the ethnic food on University Ave between 40th and 50th street is absolutely amazing; there are a half dozen Thai restaurants, Indian food, several Pho places, and lots of bars; OP you can pretend you're still in college! like the grad students; easy access via the metro bus 71,72,73 to downtown)
Staying downtown is probably your best bet, although I don't know "affordable" options that well... there is a Holiday Inn Express on Highway 99 that my friends use, but I think that's just for convenience.
Also, if you have the funds, go to one of Tom Douglas's restaurants. His cuisine is representative of Seattle, and it will be worth every penny. http://tomdouglas.com/
