I have a upcoming trip to NYC and I am experiencing some strange availability.
If I book the flight from VCE to JFK I am only able to book in full J class while if I look at the flights separately VCE-ZRH and ZRH-JFK there is plenty of space in all classes C, D and even Z.
can anyone explain this?

Married segments rule and different POS for each segment given you are checking each ticket separately.
hugolover is correct, but to expand a little on the point:
As you know, airlines offer different pricing for the same flights depending on the point of origin (which may, or may not, be the point of sale). Say that the J fare for VCE-ZRH-JFK is €2000. The airline will then decide if on a particular flight, it would like to accept more passengers paying this amount.
There may also be a Z fare for ZRH-JFK, but it is €2500. So the airline may decide to still accept Z fare passengers buying ZRH-JFK, while already shutting out J passengers originating in VCE.
From a yield management perspective (maximizing what each passenger in each market is willing to pay), this makes perfect sense.

Try adding an overnight in ZRH. Sometimes that breaks married segments.

From time to time there are some strange issues with the GDS- your TA can waitlist the segments and unless they are married you should get a confirmation back from the robot within 24 hours.
