I have found flights to Portugal with US Airways and Sata from BOS-LIS on a matrix site but have to book it through a travel agent, I think.
I never use a travel agent and came here for help because would like to sound less stupid then I am when I go to one.

You actually don't need a travel agency. You can book it directly in both airlines' websites.
