Can you use points to upgrade to a suite on a prepaid stay?
I haven't tried it yet, but I was thinking of doing so, but the T&C confused me a little: "At non-resort properties you must pay a minimum of the prevailing rack rate."
Also, is it 6,000 per night for a suite upgrade or 6,000 for the entire stay (even if you do 3 nights?).

Oficially, you cannot use points on prepaid stays. Rule of thumb is - if you want to do this, you have to book the Hyatt Daily Rate. However, I have succeeded in doing this once anyway on an advance purchase rate. Platinum status probably helped me there.
The 6000 points are per stay - up to 4 nights. Often very good value IMO.

Answer is right in your post.;) Prepaid rate is lower than rack rate and not eligible. However, you can use Diamond suite upgrade certificates to upgrade prepaid rates.

If you use 6,000 points for a suite upgrade (on a rack rate), and then you end up having to cancel the reservation, are the points refunded normally?

Nevermind--it doesn't quite matter. :)
Just so people know, I wanted to stack this with the Visa Signature Luxury Hotels booking, but apparently the Suite upgrade overrides the code of the former. Which isn't worth it for me. A shame they can't stack--personally, I'd say it was better for Hyatt if they did, since they'd get my 6k points too. :)
