Japan - An overnight trip from Tokyo that's not all about onsen?

Looking for unusual places reasonably close (i.e. not expensive to get to) from Tokyo that make for a good overnight trip NOT primarily centered around being an onsen. The main features could be scenery, interesting things to do, quirky tourist attractions, etc. Also needs to have a decent ryokan (i.e., with western plumbing) or western-style hotel, although the accommodation doesn't have to be luxury-level.

Preferably accessible entirely by public transit.

Any thoughts?

You could stay in a shukubo (Buddhist Temple) in Kyoto.
Go to Japanese wine country in Yamanashi.
Up to Nikko to see the waterfalls
Take a trip to Niijima for some beach

Maybe a day/night in or around Sendai? Tohoku is practically begging for return of tourist dollars.

Take the rural trains to Namegawa Airando station, and make the one hour walk through rural Chiba to the wide open spaces of Blueberry Hill.

I guess by not expensive to get to, I was thinking of train fares on the order of Y3000 or so max one way. The suggestions above are great but only a few of them meet that requirement.

Tokyo to Namegawa Airando is 3700 yen via express train, 1890 yen via local train, or 130 yen if you just buy the cheapest non-Suica ticket and walk through the unmanned train station...

Yup, that meets the requirements. Kyoto or Sendai doesn't though!

Be nice if the hotel didn't have tiny twin beds, like Blueberry Hill seems to.

East Hill rooms have four beds, so two people could put two beds together.

The beds themselves are pretty comfortable, but if the size of the bed is a dealbreaker, then I guess there's nothing for you there.
