I am going have about four hours between flights at JAX in early June. Is there anything near the airport worth renting a car and going to do.

Go to St. Augustine. Historic Spanish fort town near JAX, will require a couple hours if you have the time.

You're about a 30 minute drive to Amelia Island. The beach is nice, but by the time you rent a car, drive there and park, you'll have to turn around and head back to the airport to return the car and get checked in/clear security for your next leg. Unfortunately, I think you're stuck at JAX for the duration.
