While looking for the best Business return fare for MIA-VRN via FRA in late December, I noticed that MIA-FRA is $ 2,429, while MIA-FRA-VRN is $ 4,257, and economy FRA-VRN is just 99 euros, so it is way cheaper to buy two separate tickets and fly economy the short FRA-VRN with Air Dolomiti.
Here my question: will they check the baggage thru the final destination, or will I need to get the bags in FRA?

You should be able to check through but will have no Protection in Case of delays
No problem with luggage, but keep in mind what daumueller said. Having a decent time buffor for irregularites and travel insurance helps.

Do the two carriers have an interline agreement? If yes, then there is no problem. If no, then the second carrier won't accept the bags. You can call and ask.
If you are on two separate tickets, have copies of the itinerary showing the PNR for each of the two tickets printed out and ready at bag check. When you are on a single PNR, it should be automatic. But, when you are on separate tickets, one carrier has no idea that you are flying on another and needs the details for its system.
All of this should take an extra 30 seconds.

Air Dolomiti operates under LH flight number - so no problem with interlining from LH to LH flight.

Exactly. Thanks to all of you.

YMMV! This summer I tried to book suitcases through with carriers where, to my knowledge, interlining agreements exist (I think I'd done it before). However, they told me that there are new IATA rules that prohibit airlines from checking through luggage where the passenger has separate tickets.
I don't know if this is true. But we were not allowed to check the luggage through.

Yes interlining exists and allows thru checks to final destinatio if it is all on one ticket... but it is also depending on airline concerned...
BA does not allow interlining (to Oneworld or others) unless its on the same ticket. AC used to be pedantic but they have relented. The US carriers are finicky. But most European carriers are ok (maybe not with AF), and so are the asian , ME carriers.
Airlines however do not interline to LCCs and some Russian ones.
