According to AirTran: "As you know, we were acquired by Southwest Airlines on May 2, 2011. Unfortunately we no longer offer comp upgrades on M class for Elite travelers. Now it is only Y and B fares which receive the comp upgrades."

When I inquired, AirTran was kind enough to upgrade the itinerary I had booked earlier today, for which I am very appreciative.

I assume you're referring to upgrades at time of booking, correct?

All fares would still get upgrades if available at t-40?

M fares have never gotten the instant upgrade. It was always just B and Y. The only special treatment Elites got for M was a waiver of change and cancellation fees. This is not a change.

Pertinent parts:
Automatic upgrades at time of booking for Y and B fares
Change and cancellation fees waived for Y, B, and M fares
