I'm looking for a good place to Run/Jog in San Francisco on the weekend, I think that the Embarcadero is the best place to jog non-stop, What do you guys reckon?

If you're staying in that area, yes, the Embarcadero is an excellent running route choice. It's scenic and as you mention, you will be able to run without interruption for long stretches. You might like to run down to and around AT&T Park.

My favorite 12K is similar to the Bridge-to-Bridge route. It starts at Aquatic Park, near Ghiradelli Square, and continues along the waterfront up a hill, along the marina, through Crissy Field, to the Golden Gate and back. Much of the route is off-pavement and the views can be fantastic. If you want something more than 12K, start on the Embarcadero.

An alternative if you are in the area is Golden Gate Park.

Marina green to the GG bridge. One of the most spectacular views in the world.

Absolutely. The whole route along the bay from the GG Bridge to AT&T Park is gorgeous and free of cross streets. I recommend the whole distance for those who can run it. Otherwise, I agree that the best portion is Marina Green to Fort Point (right below the south end of the GG Bridge).
