I have never upgraded and used Velocity to earn so here is the Question.
If I was to upgrade MC-MCS, would I earn Velocity points at 50% or 100% miles??

Virgin Blue's loyalty program. Its about as useless as Elevate, sad thing is that you can earn more on VX than on Virgin Blue!

I've never gotten additional Elevate credit from buying MC-->MCS or MC-->F cash, day of flight upgrades, and I believe VX explicitly says your points depend on your original fare prior to upgrades. Why would you get credit on Velocity? Or are you talking about refaring the ticket in a higher cabin?

Fairly sure that's your answer there. If the upgrade doesn't rebook into Z, Q, O or W class then you'll earn points based on the original fare class i.e. Main Cabin as below:
Main Cabin (S, L, M, U, E, H, B, V) 0.5 Velocity Points
Main Cabin Refundable (Y) 1 Velocity Point
Main Cabin Select Instant Upgrade (Z, Q) 1 Velocity Point
Main Cabin Select (O, W) 1 Velocity Point
First Class (I, D, C, J) 1.5 Velocity Points
Looking forward to (hopefully) trying VX First next weekend on LAX-IAD! Thankfully a friend is waking up at 2:30am to try and upgrade my flight as I'll still be en route to LAX!
