In about 2.5 weeks, I will be flying LAX - BOS on Virgin America. I have upgrading questions, since I've never bothered to think about upgrading before. What is the cheapest way to upgrade from Main Cabin to First or from Main Cabin to Main Cabin Plus. Basically I don't want to be stuck in the isle seat in the back of the plane for the redeye, so even if I don't upgrade, how likely is it a window seat further forward will open up? Thanks!

See the FAQ for the way to upgrade. There is only one price.

In terms of your second question, VX always holds row 4 open for assignment at the airport. If you get to the airport early enough and ask them point blank if you can have a seat in row 4, they will know what you're talking about. If you get there too late, it will get assigned to families who need to be accommodated so that they can fly together or VX employees who are commuting.

Row 4 is not assigned, yes, but, if you're flying on an A319, they also hold rows 9 (a non-reclining exit row) and 21. If you're on an A320, it's also 9, 25 A/B/C and 26 A/B/C. These seats also wouldn't be visible to you online.

Yes, but OP doesn't want any of those seats (based on his OP). By the way, the cool thing about holding 25 and 26 open is that if they need to do an aircraft swap, they don't have to change assigned seats.

Can I upgrade to MCS at T-24 and then to FIRST at T-6?
