I am going to be flying into either LGA or JFK (more than likely JFK) and out of EWR.
I'd like suggestions for a decent hotel that has access to the subway so that I can reach Manhattan and EWR with relative ease. I won't be arriving into JFK until later in the evening (9:30) so if a cab ride is necessary, I am fine with that.

Are you flying out of EWR the very next day, or will you be spending some time in New York City? Have you thought about staying at either a JFK airport hotel or an EWR airport hotel? What is your budget for a hotel room?

I fly in on a Friday and will be staying all day Saturday, then flying out at 10am Sunday morning.
I thought about staying at a JFK hotel but I figured that it would be difficult for me to jump all the way to EWR that Sunday morning in a timely fashion.

A hotel that is a short cab ride from Penn Station would be what I would recommend, particularly since Penn Station has train service to and/from JFK and EWR (although involving a train and/or platform switch in both cases). If on a really tight budget, then a hotel in NJ around EWR may make more sense.
A cab ride from any of the NYC boroughs to EWR will be more than the mere meter charges because taxis leaving the NYC area basically get to charge for the cab's return back to the city as well.
There is a bus service from EWR to JFK and back, but I cannot comment about its frequency. It is under $26 one-way.

My father had a similar situation, his solution was to take a bus from JFK to EWR the night he arrived, then take a shuttle from EWR to an EWR Airport hotel.
Not sure if I would do that, too exhausting (long drive, JFK>EWR), but a hotel from priceline near penn station should do you just fine. maybe you can even check out times square if you have some energy in you at 10pm.

This may be more complicated than I am willing to put up with. There is a Courtyard Marriott right by EWR and I was thinking that I could just take the EWR shuttle the night I get in then the next morning take the shuttle back to the airport, take the AirTrain to NJ Transit to Penn Station, then take it back that night.
This allows me to get up and not worry about getting on the shuttle Sunday morning and catching my flight.
The problem is, if you are arriving at JFK at 9:30 PM, I think you will be arriving after the last JFK-EWR shuttle bus (operated by Princeton Airporter), departs. You can make the transfer from JFK to EWR entirely by train for about $21 in about 90 minutes. A taxi will be VERY expensive.

If you can afford it, I'd stay somewhere in Manhattan and skip the airport hotels. Almost all airport hotels suck, and there's nothing to do outside and shuttling back and forth to the city is pain. Meanwhile there are great hotels in the city, and even if you stay in a terrible hotel in the city, you'll be in the city.
If you want to minimize connection time, stay near Penn Station or Times Square. Both have excellent public transit connections to either airport, and there are many dozens of hotels in all Manhattan price ranges within a 5-10 minute walk of one or the other.
If you stay near Penn Station, I'd take the Airtrain/LIRR combo to get there from JFK, and the NJTransit/Airtrain combo to get to EWR.
If you stay near Times Square, the ideal place to be is near 42nd and 8th Ave (where there is a Westin, by the way). There you have Airtrain/subway service from JFK (take the Airtrain to Jamaica and E train to 42nd St) and direct bus service to EWR (take the Olympia Trails bus from the Port Authority Bus Terminal).
You should only take taxis if (1) budget isn't a concern and (2) you really don't think you can handle your luggage on the trains. Otherwise, I'd save your cash on transportation and spend it on a nicer hotel instead.

edited to add: The Grand Central area is another option that opens up several dozen more hotels to you. There are direct buses connecting both JFK and EWR to Grand Central.

I am now flying into EWR so I was thinking of staying near there but would be up for going into Manhattan.
I won't be arriving until 10:15pm EST. How are the trains around that time?
I need to be at EWR at 8:00am EST, would that be tough to do from Manhattan on a Sunday?

How much is your budget? You can try the Hyatt in Jersey City also look at the Double Tree in Jersey City as well… Both are close to the Path trains into NYC and you can easily get to EWR from here..

If I were on your schedule I would take the Olympia Trails Bus from and to EWR. I've tried the Airtrain and find the bus to be less hassle, especially at the times of your arrival and departure.
The bus operates every 20 minutes between 6am and midnite. See http://www.coachusa.com/info/olympia/ss.toolkit.wheretobuy.asp for more information. I always buy my roundtrip ticket at a booth in the Terminal C baggage claim area, the bus stop is a short walk outside.
Note the Grand Central stop is temporarily closed due to the recent steam pipe explosion! The webpage above has links to the names of "nearby hotels" for the other stops: Port Authority and Bryant Park.
There will be little traffic to EWR on a Sunday morning, no worries.

I second the bus recommendation, which actually runs every 15 minutes for most of the day.

Thank you for the great recommendation on the bus! As long as my flight gets in on time, I'll definitely take it.
As far as my budget is concerned, I'd like to only spend $120/night if possible. My costs out by the airport are near $94/night and I'm guessing anything in Manhattan is going to be more.
