What's the best airport to stay at at Munich Airport?
"The Best" is a difficult question. The most convenient hotel is the Kempinski, which is located next to the new Terminal 2 of Munich International Airport. There are several others in 10 minutes taxi range.
When comparing prices keep in mind that hotel shuttles for several hotels are NOT free of charge. I remember having paid something like 10 Euros one way to the Arabella Sheraton Airport Hotel.

If you can live with about a half an hour train ride, there are quite a few hotels both inside and outside of Munich that are directly at the train stations. While I certainly can't name all of them, there is a Hilton and a Holiday Inn directly above the Rosenheimer Platz stop on the S8 (or S1 the long way) which runs to the airport. There is also an InterCityHotel right at the Hauptbahnhof that is a small, but comfortable enough room.
Otherwise, the Kempenski hotel is located directly at the airport, but is expensive.

If you can live with about a half an hour train ride...right at the Hauptbahnhof.
This is really convenient if you have the commute time, and you'll have some strolling/dining options in the heart of city. I'd recommend Le Meridien at the Hauptbahnhof, and I think there's a Sofitel there, too.

But if you want to compare prices: Single fare is about 9 Euro and the train ride is not "about 30 minutes" but either 41 minutes (on the S8) or 44 minutes (on the S1) to Munich Central station. And the Hilton or the LM are not really a bargain.
The Hilton is located directly on Rosenheimer Platz Subway station (tons of information on this in the Hilton thread) and the LM directly next to the Central station. It really depends when you arrive and when you have to fly out again. When going from Central to the airport, I normally leave Central on the S8 at least 90 minutes before takeoff for a domestic German or European flight.

I have stayed there, and it is a nice, but fairly standard Marriott hotel.
The hotel is located in Freising, about 5 miles from the Munich airport. Both a city bus next to the train station (about 1 euro), or an airport shuttle directly from the hotel (10 -12 euros) are available.

Another good and convenient option is the Park Inn Munich East. It is directly off the S8 train line at Johanneskirche, which is halfway between the airport and the Hbf. It is a 20 minute ride to either, and as only the S8 serves it, there is no getting on the wrong train by accident.
The rooms are basic, but the beds are comfortable and the neighborhood is quiet. It is somewhat close to the Messe, but not too close. Although there are some restaurants in the area, this is not downtown Munich.
So, a 20 minute train ride back to the airport (or downtown Munich), and a good price.

There is a small restaurant in the hotel and one just up the street. I don't remember what their specialties were, as I didn't eat at either of them. I don't remember specifically where I ate the night I stayed there; I believe it was either the Andechs restaurant just outside of the Frauenkirche or the Schneider Weisse brewery restaurant in the vicinity of Isartor. Either way, I took the train downtown to eat that night.
On a side note, Schneider Weisse does not sit well with me. Their weizens seem to have a strong and somewhat unpleasant aftertaste. Andechs on the other hand-two thumbs up!
I'd highly recommend the Park Inn. I stayed there one night after a flight from the US, so I was somewhat jet lagged to begin with. It is quiet enough where you can crack open the balcony door and leave it open all night for fresh air, and the street was not noisy at all. There was also a free internet computer in the lobby and I believe free coffee as well.

We have stayed at the Kempinski and Star Inn Hotel that was close to the airport. We still had the rental when we stayed at the Star Inn but had turned in the rental early and stayed at the Kempinski. The Kempinski was great if you have an early flight.

They usually pick you up for about 5EUR during normal hours. Stayed there a few times when I had an early flight to catch. Another good feature is that they have the same rate even if you book the last minute. So if you miss a flight, its good to have them on speed dial ;)

There is a Marriott. Typical MR quality. Quite, has good restaurant. Requires a short ride on a cab though.

The Kempinski is inside the terminal complex, and there are other (less-expensive) alternetives nearby.

As noted, Kempinski is onsite - my parents really like that for convenience, but I prefer to stay in Freising so that I can be outside of the airport. (Note that they are currently doing a major renovation of the streets in central Freising, so getting around the centre of town is a little more confusing than usual at the moment)
Having said that, if one does stay at the Kempinski, there is quite a bit to do shopping and diningwise in the central area at MUC so it is not as dull as staying onsite as some other airports.

You don't need a car to get to Freising; there's a shuttle bus from the airport.

Yes, however for some the cost/time factor of a hotel shuttle or bus can negate any savings. Kempinski sometimes has favourable rates available, and when one factors in the relative value of cost/time factor it may not actually be much more.
Having said that, I personally would only stay onsite if I had a very early morning flight. It all depends on WHY the OP wants/needs to stay in the airport area.

I was just thinking the same thing... Unless you're in a real hurry, you can save a lot in town & see a bit of Munich while you're at it.

The Sheraton has a nice indoor pool, spa, gym, sauna area for unwinding after or before flights.
