Parking in Boston and Cambridge is usually pretty expensive so most hotels charge for it especially downtown and at the airport. There are a few that don't charge, iirc, like Doubletree Bayside Club, Hampton Airport/Revere, and I am pretty sure the Four Points Logan has free parking. Also Hampton Cambridge Monsignor O'Brien Highway has free parking but most of these properties don't have much ambiance nor are they really great for visiting Boston. (others may correct me, but these are recollections from my last stays, some of which may be a few years out of date.)
as a rule, Boston and Cambridge hotels can charge high prices for parking because it's a scarce resource. On the plus side, hotels almost always have garage parking (rather than lot parking).
Do you have to have a car? I would recommend against it if at all possible. If you plan to spend time in town and then drive out of town, wait until the very end to pick up the car. You don't want to drive in Boston anyways (even the natives don't like it!).

I agre with HRGM. I live in Back Bay and don't have a car. I always tell people that I could buy a car, but I can't afford the parking.
