OK... so I booked the flight online last night. I'll spare all the details on the other flights, but my problem came because I'm on flight 212, which begins in MCO, arrives in BOS. There's a change of plane and then I'm still on 212 from BOS - SNN. On AA.com, it let me book seat 4A, but when I received my itinerary via email today, it was 31F. I called AA and Glenda at the International desk was very helpful! The online tool will let me book 4A because it's single class from BOS-SNN, but because it's two-class from MCO-BOS, I was bumped out of the seat to 31F.
I asked her if it's possible to fly MCO-BOS in one seat, change planes and fly BOS-SNN in another. She said, "sure!". She was puzzled by the MCO-BOS, which shows up as single class all the way to Shannon, but indicated it was first class. She punched some keys, did a magic dance, and voila! I'm in 9C from MCO - BOS, and then 4A from BOS-SNN. Same 4A seat coming back SNN - BOS a few hours later.
The problem, it seems, is their system and using the same flight number when the classes change. Their system just can't handle it. I'm guessing most flights out of BOS to SNN have this same problem, where they share a flight number that originated out of another location.
I'll continue to call and spot-check, just to be sure.

I'm 99% sure you will have to clear Irish immigration to get to the US bound flight at SNN. This is in part due to the fact that you must clear US immigration in Shannon, rather than on arrival in Boston.
i'm not doing the SNN run, but i'll be flying out of BOS around 3pm on dec 4th. probably the 3pm to DFW, connecting to IAH. i'll have to look out for the SNN runners!
Bingo! We have a winner!! It will help too, since I only have an hour to get to my next flight in BOS, and I believe it's a terminal change. Good thing there's no baggage!!
