When San Francisco's BART (a similar entry/exit fare system as DC Metro uses) converted over to contactless cards (I believe it was called TransLink at the time instead of ClipperCards of today), the stations that didn't have them during the changeover phase used transit officers with portable contactless card readers.
LA Sheriff's Dept. deputies also carry similar portable contactless card readers (kinda looks like an old Nokia cell phone) on their random fare checks in the LA Metro system.
So I assume that's how that'll work for you guys as well.
