I am currently having this problem booking SFO-LAX-SAN. I called web services in and the web services agent told me that I was seeing this "because the fare is no longer available".

She was completely unhelpful and merely found a flight that AA actually was selling and insisted on a $25 ticketing fee even if I was EXP.
